Ben Jabo, most of East Jerusalem was not Jerusalem at all until various Israeli governments incorporated a whole lot of villages into Jerusalem in order to avoid relinquishing territory. After all, the pretense was that Jerusalem was annexed whereas the West Bank could one distant day be a Palestine. So large chunks of the West Bank gradually became Jerusalem. Precisely because our prayer book does not differentiate between East and West, we can afford to be flexible about it. Is peace really worth sacrificing forever in order to keep the holy places of other religions that we don't administer anyway?
