I work in the arab world and have stamps on a - non-israeli, western european passport - from all sorts of arab countries. I have been held up at the checkpoint just outside Jerusalem, having come from the Allenby bridge, whilst the soldier insisted I needed a visa to enter Israel!!! I regularly get held up at passport control and two things keep me calm - 1) The knowledge that europeans HAVE come from the places I have visited and killed Israelis, so it is not all paranoia and 2) I have friends who used to do the same job in Rafiah and how mind-numbingly dull it is and how everyone jumps on the case that is even the slightest bit interesting. My advice, don't take it personally.
